Agreed! Been there, done that, many times. A potential problem occurs if there's an aircraft change, and I think it even happened to me once with a schedule change, where the other passenger was "swept" out of his or her seat and I had to call back to get things fixed... and when doing that, the original seat was gone so I had to have both of us moved.
The usual situation this comes up is when one person is on a paid ticket and the other an award.
Always better to be on the same PNR if possible. But if not, keep an eye on the itin and be ready to call.

I had the same situation. I'm 1P and my boyfriend is not and I also used an e-cert to book my flight. I just used 15k miles to upgrade him next to me but he still had to pay the $50 copay.
Is it the seat you need to upgrade or the boyfriend?
