Yes, you can pay a train or bus fare from NRT into Tokyo (it doesn't necessarily have to be the N'EX + SUICA deal) and use a JR pass for days 3-9 of your trip.

Typically, it makes sense to time the activation of the JR pass to cover as many "big fare" trips as possible, but expect to pay additional fares for buses, taxis, non-JR trains, and trips that fall outside your 7-day pass period. For example, you might spend a few hundred yen on subways during your time in Tokyo.
