They do not ask for it when I check in? Can they later deduct miles from my account? Can I use it again if they do not ask for it.
They notice an error by the reservations agent in booking the upgrade? I am concerned because the certificate said I needed to pay Y or B (full fares) to use the upgrade, but my original ticket was W (discounted). Also, the certificate is for a 1,000 mile upgrade, but my first leg is 900 miles, and the second leg (on another flight) is 400 miles, yet they put me in first class for both of those flights, which are over 1,000 miles.
Can I check-in online if I am supposed to surrender the certificate? If so, who would collect the certificate if I go directly to the gate on the day of travel?
Even if the agent had done everything correctly, you would need the certificate at check-in, otherwise they will bump you down to Economy without it. But I don't think they did it correctly, so I would call again and have someone review it. I'm assuming this is the certificate which lists somewhere profile code/name PMO/MP VISA UPGRADE

According to the profile: GS/1K/1P/2P can upgrade any published economy fare. General MP members must upgrade from a Y fare.

Assuming you are okay on that count, they can only process the upgrade within a certain timeframe before the flight based on your status like the UDUG, so 1K @ 100 hrs, 1P @ 72 hrs, 2P @ 48 hrs, and General MP members within 24 hours.

And yes, it is only good for one way travel up to 1000 miles.
