You need more than 3 nights if that is what you want to do. The dunes people go to see are in the souith, around Sossuvlei, which is pretty much a full day's drive from Windhoek and a longer drive (due to roads) from Walvis Bay. There is the moon landscape area around Walvis Bay / Swakopmund, however, and you can go out in the desert there and see a welwitschia.
If you count seals and flamingos as animals, you can see them on the Skeleton Coast. Otherwise, your best bet for animal viewing is Etosha, which is a full day's drive north.
I'd characterize Namibia as one of the safest countries in the world to travel in, except for some threat of robbery around parts of Windhoek.
