That won't be a problem.. they won't assume that your child is unaccompanied solely because they're on their own PNR. It would only be an issue if they showed up to the airport by themselves wanting to fly... if you hadn't paid the fee then there would be trouble.

As IslandSkies points out.. to ensure compliance they require kids under 12 to see an agent to check in.. so just be prepared to do that when you arrive at the airport.
