It is possible to have in 1 PNR 2 different etkt numbers. Yet, if it is in the same booking, the operating carrier should have no problem tagging the bags to final destination.

Likewise, with some goodwill and common sense, airlines are able at check-in to tag bags to final destination even if they are on different PNR's
