Should I just keep quiet ?

On an MFU you get the miles and Tier Points for the ticket you actually pay for. Since you are a Silver (getting the extra Silver bonus) you should be getting:

SFO-LHR 12056 miles and 75 Tier Points in WT+

LHR-MAN 1000 miles and 10 Tier Points in the cheapest Y fare

So for each leg you should be getting 13,056 and 85 Tier Points.

Which is 26,112 miles and 170 Tier points for the whole trip.

So (I think) you have been given more miles but less Tier Points for each sector. But if you only got 13,395 miles and 120 Tier Points for the whole trip you need to claim the correct amount.
