Why not just get the Northern Kyushu rail pass for Y7000. You can buy in at Hakata Station, assuming you meet the criteria (basically be a tourist with tourist stamp in your passport). You can hit Nagasaki for the day and still have 2 days to travel elsewhere (eg Kumamoto)
