Checking in is a totally different issue. Through checking bags onto another airline doesn't require any check-in for the onward sectors or any relationship (beyond an interline agreement) between the airlines. (e.g. I had no trouble checking bags through from CX flights to DL flights and v.v.)
IME, the difference between being able to check luggage through to another airline (let alone another PNR) is one of the major differentiating factors between a proper airline and a LCC.
