I use Agoda also, and you are right about a room not being available on Agoda but on another web site, but I have found that this works in reverse also. I think it has to do with perhaps the fact that each booking agency may get an allotment of rooms, and when these are gone that's it for them unless they negotiate more rooms from the hotel. I notice on Agoda and Booking.com that they will show you how many rooms they have left to sell, I always go to the hotel's web site also to compare prices, and usually find that rooms are always available, abet perhaps at a higher price.
