Because they don't come from a potentially suspicious country for the Fortress Europe.

And, for the OP: You will get your passports stamped every time you enter Schengen (unless they forget). Your post implies that you think they will only get stamped once.
And this is where the whole system fails. Although my passport is scanned and stamped every time I enter Schengen (with a passport), every once in a while the border police just waves me through (I mostly enter/exit by car). In that case, keeping a 90-day timer goes down the drain.

So, rules are rules, but there is flexibility on both sides. However, I think we all agree it would be most beneficial for the OP to just alter their travel schedule to keep the Schengen stays within 90 days to be on the safe side.
