Will I be able to check my bags through to Amsterdam, and will Qantas/BA know of the LHR-AMS route in case, for whatever reason, the MEL-LHR flight gets in late (and auto-book to next available flight)?

Thanks!
With a connection to BA, they will check the baggage through

If you misconnect there is no obligation on Qantas or BA's part to rebook you on another flight; anything they offer in that situation is a an exception to what you are entitled to; they may rebook you or they may not

I would ensure that you have enough time in your "connection" to handle delays
