Just to update with my findings, I found that going through the Qantas website offered much cheaper fares than BA, with much greater flexibility on stopovers. I did a "multi-city" search and specified my stopovers and dates etc. The interesting thing was I could book on Qantas, fly on Ba "metal" and the quote was much cheaper than BA.
