I'm pretty sure that they will see it only as one segment as long as you only got one boarding card for the flight incl. the fuel stop.
I'm not so sure for flights that are marketed as direct flights with one flightnumber but consist of two completely different segments in different planes. IIRC I once had such a flight on NW from FRA via DTW to SFO and got two separate boarding cards with the same flight number and two mileage credits.
