It was explained to me that they will allow this only if (a) the fare allows stopovers, and (b) the fare isn't broken in NY. You'll have to look @ the fare calc on your ticket. If you have one fare basis to JFK and another to ORD, on separate days, then the upgrade officially should only be honored to JFK.
You might have an agent that doesn't go to that level of investigation, however. So if an agent is willing to do it, then issue it then and there.
