I've flown both, and it really doesn't matter. I would pick the one that has the best schedule.

I will point out, however, that in my experience, the American Connection RJs seem to be much cleaner and in better condition on the inside.

American Connection uses gates in the L concourse at ORD, with no nearby Admirals Club. Not a major point, but something to consider.
