The rules are applied per segment, with the exception of "direct" flights that have the name flight number but stop along the way. If MHT-PHL-LGA is a single flight number direct flight then you might only get 500 miles for it. If they are different flight numbers then the 500 is per segment.

Those are for RDM earning, not EQM earning so they do not matter at all for the 1000 EQMs you need.
