It is still permitted... most likely there was something out of the norm that happened to your itinerary that's not allowing access at the kiosk..it happens all the time with upgrade irregularities, changed flights, etc, etc. Happened to me the other day when my upgrade cleared after I had checked in.. I was forced to see an agent.
The only irregularity is it checked-in me for the first segment of return trip scheduled tomorrow. When I used the mobile check-in service, the first segment of return trip fell within 24-hour window, so it checked-in me for the return trip partially. I just checked upgrade status, and nothing has changed.
