That's often the case, especially when booking far in advance. Just as BA are often cheaper than LCC's but some don't look into it enough to realise that.
An M class ticket is non refundable and changes are restricted. A CE upgrade usually books into I class which is also non refundable and restricted. I believe you'd only get the taxes back, minus any cancellation fee applied.
If you want to travel in CE then pay the fee to do so and forget what might have been. A valuable lesson learnt for future reference. @:-)
