Absolutely, you can object.

Will your objection make a difference?

Almost certainly not.

The entire push behind ATR for AIT is just what you suggest... the automated screen indicates the area of the anomaly, limiting the search area.

Yet imagining how the TSA would think, if you asked that only a certain area be checked, that's a red flag that you're hiding something, which almost certainly raises the chances they'll search everywhere more carefully.
