A few years down the road, this should become much more simpler as they are planning to build a direct Shinkansen station at Haneda so passengers can have smooth air-to-rail or vice-versa transfers.
Shinagawa Sta. is pretty much directly across Tennoz Isle Sta. of the Tokyo Monorail and there's already a bunch of cargo rail lines going underneath Haneda so all that needs to be done is to upgrade the tracks to handle the Shinkansen.
But then again this idea will be moot if it isn't running 24 hours; the last Tokaido Shinkansen from Metro Tokyo to Nagayo stops running just after 10:00PM. And you're pretty much out of luck if heading towards Northern Japan or to Nagano as the Tohoku, Joetsu and Nagano Shinkansens leaves from Tokyo Sta. and Ueno Sta. which is too far from Haneda.
But you do bring up a good point; not only the public transportation into Metro Tokyo seems to be a problem at a late night arrival hour, but also the connections to domestic Japan flights as well; one's pretty much forced to have a layover in HND if Tokyo is not your destination in Japan.
After you brought up this point, it seems ANA once again was the only one that got it right with the 5:00AM arrival - better flight connections to various destinations within Japan as 6~7AM are the times domestic Japan flights start flying again.
IMO, I think AA needs to re-strategize on their flight times in and out of HND.
