They do have the ability to split the fare. It should cost you only the increase in taxes/fees. I was extremely lucky that the first person I spoke to at the Elite Line was able to talk to web support and get it done without too much hassle. IIRC, it cost me ~$6 on a RT IAH-ANC being split at SEA. It was worth it to me because of the increased EUA chances. Others have reported resistance when they've requested direct flights being split.
I'd be fine with paying any additional taxes... just no change fees or fares differences or whatever other punitive charge they could come up with. If they were to start that, I'd just leave it as is.
I suppose I could just keep calling until I find someone who could do it for me.
