Trains use a different/incompatible card system - Suica and various local variants of it, which again are only partly compatible to each other. I strongly suggest to get such a card though, as I find getting single tickets a pretty annoying task.
I also prefer to use the card for convience store purchases, but it's kinda unrealistic to run around in Japan without cash even if you were to use Suica and Edy.
