Yes your bags will be checked in all the way on your flight. You actually don't have a choice of collecting them from the baggage carousel as they won't come out (they will be tagged VIA DXB). The flight number will be on the baggage tags and so they will hold it in Dubai and won't put it on the next available to MNL.

There is always human error though.
