You've probably got a 10-15 minute lag on getting to NYPenn, getting a ticket and getting on the next departing train. The travel time from 7th Avenue to Jamaica is 30 minutes on the E and it runs every 5 at that time of day. You'll spend more time getting to NYPenn than you'll save by taking the LIRR.
I would second this. However if you have multiple and/or big bags, you will make no friends on the (very crowded) E train at that time of day.
