I was in that situation recently, having replaced my passport due to it being full, and then needing to travel to China and Vietnam - both countries I use the APEC card for. While some colleagues have had success doing what you have been doing, they've also had to argue for it at times.
I got my APEC card replaced in 5 days, just in time for me to head to China - it arrived 6 hours before my flight.
My understanding is that the APEC card is not valid unless it is presented with the valid passport it's linked to; so I think you have been lucky to get this far with no (or minimal) problems.
Didn't even realise that it has to be with a current passport - after all all visas except Canadian ones are valid with older passports. And as I've been in and out of China 21 times with this, I'd assumed this was the same. Getting a replacement APEC card will be a pain as it took 4 months to issue the first one, and I get through one passport a year.
