I flew DL/AS about 4 weeks ago to Vancouver. It was AS SEA-YVR. When checking back in for YVR-SEA (and then on to ATL on DL) I was charged the baggage fee. The check-in agent apologized, and said all I needed to do was send a note to Delta after I got back to have the fee refunded. I did, and had the refund (check) in hand about two weeks later.

Its a pain, but worth a try, if nothing else.
