I just found out that the flight times for my upcoming United flight are slightly changed, and when i went to the United.com website to check it, i found out they preserved my original seat assignments but my seats are now in Economy Plus (i guess they changed planes). When I go to the seat selector, it says the cost is $44, so I cancel out of that, and it keeps my original seats in E+.
When I originally booked the flights, the seats were not Economy Plus so I never paid any fee. Will the airline try to charge me the $44 when I check in? There are no other non-middle seats available since the flight is a month away, so I don't want to change seats now.

There'll be no charge. However, you run the risk of being moved to E- anytime between now and when you get on the plane (by the computer, by the agent at check-in, by the GA, etc). Also, if you do get moved, you're likely to end up getting stuck in a terrible seat.
I'd check frequently, and if a relatively good E- seat opens up, I'd consider moving myself there.
