I can only help you with information regarding mainline, no help with Express (RJ's). If you're travelling with an underseat pet, you can sit anywhere with the exception of the first row of any cabin, the bulkhead, or the exit row in any aircraft. There are a total of 6 pets allowed on any given flight, with a maximum of that 6 being 2 in f/c. Break down is:
0 in f/c, 6 in Y
1 in f/c, 5 in Y
2 in f/c, 4 in Y
One other thing to remember, the pet carrier is in lieu of a carry-on. And no matter how much it cries, meows, wails it must remain completely zipped and under the seat in front of you all the time.

Good luck with the week at your house before the flight with your puppy. We have a cat and 2 dogs, and the dogs whimper whenever they see the cat...they know who rules the roost. HAHA!
