I have flown swiss code shares into ZRH and then onwards to DFW and JFK on AA metal/flight numbers. In all cases, I was issued BP's for all flight segments but when changing planes at ZRH, was issued a new boarding pass at the gate. You will always have to recheck in at the gate due to the security check so it is no big deal.
