Further, does it matter if I book the flight under its CO flight number or UA codeshare? Thanks in advance for your help.
You should be able to put in the upgrade request with your CO #. Worst comes to worst at check in, if your upgrade hasn't cleared switch to your UA # and grab an exit row. You should be able to tell based on how full the cabin is (from pda.continental.com) if your upgrade will clear.

You can only do a CO upgrade if it's a CO ticket on CO metal, no code shares.
