You can check in separately. It would be preferable for the person whose credit card was used to pay for the flight checks in first.
Having said that the other half has always been allowed to check in first at a check in desk while I checked in later with my credit card in hand. This will not work if you use the Self Check In Machines.
The other half was once even allow to check in 4 bags (his and mine) which is over the 3 bag limit in CW.

They will still ask to see the credit card at bag drop so the same issue applies.
