If you are on two seperate reservations, you will have to call in to request the upgrade 24 hours before the flight and get them on the upgrade list. I have had little success requesting companion upgrades on seperate reservations before the 24 hour mark. Unless the flight is empty up front, it seems pretty difficult to get a companion upgrade nowadays. Out of curiosity, what route are you trying to request a companion upgrade on? Good luck!
