Basically, what a lot of FTers are saying is that the aa.com search engine is not reliable to find the lowest available fare.

Whenever I find a lower fare offered and available on another website (Travelocity, Expedia, Orbitz, etc) I call AA Web Services and tell them the fare code I am looking for and that I couldn't pull it up using aa.com.
