What often occurs between the airlines and agencies is that the airline will sell the agency X number of tickets on a flight, and the airline will say you must pay us, for example $100 per seat, and you are free to sell the seat at any price you want, whether you make money on it or not is your problem. As time goes on the airline might run out of the $100 seats before the agency does so the airline will charge more then the agency, or the agency may be offering the tickets at a bit of a loss, say $99 or at break even point since they will stil get revenue from the $5 booking fee.
