I have seen this happen several times. What I now do on aa.com is first search by fare to get a read on the lowest fares for the travel days I need, regardless of time of day. Then I search by schedule to figure out what flight times are available that will work for me. Then I go back and search by fare, asking for times around the flights I want.

I get a bunch of flights that are no where near the times I want, which hacks me off, but sometimes I will get those flight times I found earlier through search by schedule, and when that happens, the fare is often significantly lower.
