Yes. Dual nationals like myself cause problems with any other system. This time last year I left the UK with Qantas who weren't interested in my UK passport and didn't even open it as I wasn't entitled to enter Australia on it. So I flew on my Australian passport. Coming back I had to use my UK passport to get into the UK, so I did the trip on that.
Did the same thing last year, but I registered on QF's website with my Oz details for the outbound. For the inbound I changed to my UK details, but it kept falling over - however no problems checking in showing my UK passport. Previously exiting Oz on my Oz passport, they would ask how I'm staying in the UK, at which point I would show them one of my EU passports.
