Yup- Eagle is the keyword there- it's pretty common for Eagle Flights to send the bus out 10-15 min. before scheduled departure, IME.
Due to the A train shuttle, I showed up late to JFK for an eagle flight last year. The agent at check-in called up to ask if they could hold the bus for an EXP, but it had already gone... no chance (but it was nice of the agent to try!.
