I think the separate PNR may affect whether or not the bag can be checked all the way through to FRA. I guess a phone call to the airline will tell me their official policy, but you're always at the mercy of the knowledge of the check in agent at ORD ...
I have checked bags on two PNRs all the way through many, many times. The only time I had a problem was once when my itinerary involved 6 flights. The check-in agent warned me that he only had space to enter 4 flights, so there might be a problem. Sure enough, my bags went only as far a Dubai, but they eventually reached me. But it took a lot of phone calls and it took 4 days before I got the last one.
