Strictly speaking, you should get the GM bonus. My experience is the same as yours. I dropped to FO for a few months and when I got back to GM the same happened. I didn't follow up because it was a short segement (so only 375 skypesos in the difference) and I'm kind of curious to see if they ever correct it automatically.
