Are there any OTA's or flight search engines that can search for the cheapest airfare, without regard to interline agreements?

I've just discovered that cheapoair.com has this capability (it connected a Flybe flight to an Air Berlin flight). Although it's a bit irritating that it doesn't warn you that you'll have to transfer your baggage at the connection.

Are there any other search tools with this capability?
