Sounds like you left airport after checking in for a flight, rather than leaving airport after arriving into HKIA transferring to departures level. I have done the former twice, and it did take ages to get my immigration exit cancelled, though that's not applicable to people on arriving flights.
true was checking in at HKG, no transit. I eventually forgot to send a complaint letter to the immigration dept. really the processing time was ridiculuous.
