You'll likely come across the duplicate booking issue, whereby you cannot have two bookings on two different flights you physically couldn't take both.

If you're Gold, Silver or in Club, they'll phone you up and ask you which booking to keep.

If you're not, they'll just cancel one without you knowing and refund the money. Both PNRs will then be attached to one booking.
