You will have passport control at T5 as you go through flight connections from JFK and then also in Tegel when you arrive.
The same is true in reverse. This is because the UK is non shengen. Remember you will also have to go through security with all the liquid restrictions at T5. So dont buy anything in Geneva you are taking hand lugggage that wont get through at T5!
