I would imagine that you'll be charged more for the following reason. The through-ticket offers protection in the event of any delays on any of the legs that could lead you to miss one of the connections. If your DOH-BKK flight arrived late and you missed your Bangkok Airways connection to Phuket, you would be rebooked at no extra charge. However, if you booked BKK-HKT separately with Bangkok Airways then you would have to buy another ticket if a QR delay led you to miss your PG flight.
You need to weigh up the balance between peace of mind and the extra cost.
