You should be able to get your JFK-PRG boarding passes when you check in for ORD-JFK. If you have an iPhone, Crackberry or other PDA just have e-Boarding passes sent to your mobile device so you don't worry about pieces of paper.

Arrival at JFK T3 by 4p would be sensible as TSA wait times can approach an hour at that time of day. If the lines at T3 look out of control it's sometimes worth walking to T2 to clear security (no sidewalks though), then use the post-security walkway to return to T3.

There is luggage storage at T3 area B for your carry-ons, allow 30mins extra for pick-up if you choose to pay the $8-$18/bag and walk around NYC unburdened.
