Yes. At least th GH NYC did.
My husband asked for a different room when he was on a FFN reservation. They gave it to him, but never checked him out of the originally assigned room. He had used online check in for it.
His account didn't have enough points so they charged him for it. It took a bit of work to get it reversed, and I finally had to call the hotel directly to get the credit.
