Lots of reasons why someone might board late. Lots of reasons why someone gets E+ (why did you?). Lots of people have/project a sense of entitlement and familiarity.
Save your "complaint quota" for real issues. I doubt CS is going to try to track down the other pax to determine if they were non-rev, and even then it is going to be he said she said (his roll aboard was too big for the bin/violated UA standards...)
As to the issue of etiquette, though, you are absolutely right: no pax should remove/rearrange other people's bags without their or the FA's consent.
