Just put in the 'origin' and 'destination', e.g. put in EDI to JER, don't put in EDI-LGW, LGW-JER. This is a key point I'm sure you know, otherise it will be priced more expensivly (as separate flighs) quite apart from MCT promblems.
If however you are talking about trying to do a turn around on the same aircraft. Most well behaved booking system will refuse. You will either need to split ticket (not wholy advisable, but depends on your risk attitude), or book elsewhere or on the phone (obviously without your shareholder discount).
