I have had issues with OLCI when going to a country requiring a VISA or on some trips where connecting to a SkyTeam partner (AF particularly...KL seems to work better). These have been done at a Kiosk or at the airport. As long as the re-issue was done correctly (and verified, by e-mailing a receipt to youself to see the Z booking) the check-in at the airport shouldn't take too long.
Also - DL is much faster now on the re-issues - seems they are occurring same day or next day after buying the ticket. I can see how this could cause issues if you cancelled w/in 24 hour window.
